Plant–fungal interactions span a continuum from mutualism to exploitation, underpinned by the net direction of carbon flow. Many interactions are mutualistic, such as in mycorrhizal symbioses, where plants gain nutrients and enhanced microbial resistance, while fungi receive fixed photosynthetic carbon essential for growth and reproduction. However, some are strongly asymmetric. Fully mycoheterotrophic plants, such as Gastrodia, obtain all of their fixed carbon from fungal partners (e.g. Armillaria spp.) and do not photosynthesize; however, this carbon is ultimately derived from photosynthetic plants via the fungal symbiont. Intermediate strategies also occur. For example, mixotrophic or partially mycoheterotrophic plants retain photosynthetic capacity while acquiring carbon from fungi.

Abstract (shortened, full abstract in paper): DNA methylation is a critical epigenetic modification in plants that regulates gene expression, silences transposable elements (TEs), and supports proper development. Traditionally, heritable epimutations in plants have been generated using genetic mutants or chemical inhibitors, but these approaches often lack precision or stability. In this study, we investigated the effects of globally altering DNA methylation in tomato, a species with a large, TE-rich genome, through the ectopic expression of the catalytic domain of the human DNA demethylase TEN-ELEVEN TRANSLOCATION3 (hTET3cd). We found that TET3-mediated demethylation-induced stable hypomethylation at CG and CHG sites and that these changes were inherited across multiple generations, including in non-transgenic siblings.

Box 1 (shortened, full legend in paper): The FPF1 gene encodes a 12.6 kDa protein expressed in apical meristems after photoperiodic flowering induction in the long-day plant Arabidopsis thaliana. Constitutive expression of AtFPF1 causes early flowering under both short- and long-day conditions, demonstrating its role as a flowering promoter (Kania et al., 1997; Melzer et al., 1999). AtFLP1 is co-expressed with the florigen AtFT in phloem companion cells under long-day conditions with natural red/far-red light ratio. AtFLP1 acts as a mobile signal that promotes early flowering independently of AtFT by inducing SEPALLATA3 expression in the shoot apical meristem. Unlike AtFT, AtFLP1 also facilitates inflorescence stem elongation, coordinating both flowering timing and stem development during the reproductive transition (Takagi et al., 2025).

Fig. 1 of Meyer et al. Summary of the experimental workflow. Seven-day-old Vicia faba seedlings were transferred to hydroponics and grown for 4 weeks before treatment. Direct alkalinisation of leaf apolplastic pH (pHapo) was achieved via infiltration with 20 mM MOPSO buffered at either pH 4.25 or 6.5, with pure water used as a control; imaging began immediately after treatment. Salinity-induced alkalinisation of pHapo was achieved by adding 100 mM NaCl to the roots; imaging continued for a further 160 min. Ratiometric imaging was conducted using a fluorescence microscopy system and the pH-sensitive dye Oregon Green 488. Immediately after the end of imaging the samples were frozen in liquid nitrogen for subsequent sample preparation and analysis, as shown. The post-hoc analyses utilised the parameters AUC [H+]apo and Δmax [H+]apo that were derived from the pHapo kinetics of individual plants, and a partial least-square component (PLS 1; see Methods).

Apoplastic calcium enters the cytosol by plasma membrane (PM) channels, such as annexins (ANXs), that can be modulated by glutathionylation and possibly by thioredoxin (TRX). Calcium can also enter via PM hyperpolarization-activated (HACC), depolarization-activated (DACCs), voltage-independent (VICCs), and MID1-complementing activity (MCA) channels, some of which are affected by ROS. The increase in [Ca2+]cyt activates ROS generation via Respiratory Burst Oxidase Homolog (RBOH). Ca2+ interacts in the different cell compartments with sensors and effectors such as phosphoinositide-specific phospholipase C2 [AtPLC2, which hydrolyzes phosphatidylinositol 4,5-bisphosphate (PIP2) into two secondary messengers.

Under 16 h light/8 h dark conditions, potato roots inoculated with Pseudomonas protegens CHA0 (PP) and P. simiae WCS417 (PS) show early root colonization within 24 hours post-inoculation (24 hpi). By 2 weeks post-inoculation (2 wpi), below-ground (BG) root–microbe interactions trigger systemic signalling to above-ground (AG) tissues, promoting tuber induction. Key mobile signals such as StSP6A and StBEL5 are activated in roots and leaves and transported to stolons, where they promote tuber initiation. This process is tightly regulated by hormonal signalling: JA-associated signalling responses are observed in roots, while SA-related responses appear reduced at certain time points, potentially creating a physiological context that may favour tuber formation.
