MIDORI REFERENCE

@midorireference.bsky.social

Reference database for taxonomic assignment of eukaryotic mitochondrial DNA sequences. Available in 9 formats: RDP, MOTHUR, QIIME, SPINGO, SINTAX, DADA2, KRAKEN2, and BLAST+. https://reference-midori.info/ #bioinformatics #eDNA #metabarcoding

MIDORI Reference now archives all previous releases on Zenodo, making it easier to track database versions used for taxonomic assignment. doi.org/10.5281/zeno...

MIDORI2 reference databases (legacy supplementary materials: MIDORI 1.x databases, test datasets and utility scripts)

MIDORI2 is a collection of quality-controlled, preformatted reference databases for taxonomic assignment of eukaryotic mitochondrial sequences, built from GenBank.This record is an archival copy of the supplementary material that was distributed alongside the MIDORI2 reference databases at https://www.reference-midori.info/, published as the final version of the MIDORI2 legacy series after the 36 numbered releases GB237–GB272. It contains 9 uncompressed zip archives with 769 files in total:the original MIDORI (version 1.x) reference databases that preceded MIDORI2 (releases 1.0, 20180221, MIDORI_LONGEST_1.1, MIDORI_UNIQUE_1.1 and the with_spp variants), together with the scripts and RDP taxonomy file used to build them;leave-one-sequence-out test data for MIDORI 1.1;test query sets and GB242-derived test reference databases used in Leray et al.;Perl programs and a manual for extracting or removing target taxa from MIDORI databases.File names and directory structure inside each archive are preserved exactly as distributed. SHA-256 checksums for every archive are provided in MIDORI2_SUPP_sha256.txt. See README.md for details.The current (latest) MIDORI2 release series is published under a separate concept DOI: https://doi.org/10.5281/zenodo.22685700

MIDORI2 reference databases support the following: 🔹 LONGEST: compact, representative sequences for efficient taxonomic assignment. 🔸 UNIQ: distinct sequence variants and haplotypes for greater intraspecific diversity. Choose based on your research question and taxonomic coverage.
