In Super Paper Mario, Mr. L is actually much smaller than Mario and Luigi, and gets scaled up at runtime. The game was originally developed for the GameCube before moving to Wii; Mario and Luigi received new Wii graphics while Mr. L was stuck with small GameCube textures.
An unused model of a roll of toilet paper that was at one point going to be used in the bathroom of Merlee's Mansion in Super Paper Mario. It remains a hidden asset on the map.
A sweet and calm unused song from Super Paper Mario.
An unused early version of "Flavio's Log" (Sailing to Rogueport) from Paper Mario TTYD (GCN) that was found in the files of the "Paper Mario 2" kiosk demo.

E3 2004 footage of Paper Mario: The Thousand-Year Door (GCN) from a Famitsu Wave DVD. This is a higher-quality version of the footage that we have. Similar to other E3 2004 demo footage, this does not contain background music, so sound effects can clearly be heard.
Super Mario RPG features Jinx, a miniboss noted for his small size. The prototype version of Mario & Luigi: Superstar Saga shows that he was planned to reappear in that game. Possibly to increase the comedic factor, he was made even smaller.
SPM also contains equivalents for Luigi and even Mr. L.
TTYD contains an unused graphic of Mario jumping while crouching. This carried over into SPM, where it's less compressed. Despite the latter game featuring the ability to jump while crouching, it utilizes the normal crouching pose, so this remains unused.

Early pieces of concept art for the canceled Square-version of Super Mario RPG 2 by the original SMRPG's character designer, Kazuyuki Kurashima. This was before Square turned down the offer to develop it and before Intelligent Systems was chosen to develop a sequel in 1997.
According to concept art from Paper Mario TTYD, Don Pianta was originally planned to be a Mega Mole with his underlings being Monty Moles.
Paper Mario: Sticker Star has an unused “Lucky” status effect.
Screenshots of the Space World 1997 build of Super Mario RPG 2 (Paper Mario 64). This is the earliest known build of the game and the character designs were significantly different from the final game. Scrapped characters like Poochy and Nep-Enut also appear.
Unused Origami Swoop with King Olly colors from Paper Mario: The Origami King.
In the Paper Mario TTYD Remake, Bowser has a “receive item” animation different from the animation that plays when he receives the fake Garnet Star. This is not possible to see in the game without hacks.
In the concept art for Paper Mario: Color Splash, one of the early designs for the Red Rescue Squad Toads resembles Andy from Advance Wars, which is another series developed by Intelligent Systems.
In Paper Mario: Sticker Star, the Oasis Toad's drink appears similar to the Fresh Juice item from TTYD and Mango Juice item from SPM. The variant with the orange slice (reminiscent of the Fresh Juice) is unused in the final game.
